Thoughts are not problematic, 'have' as many as you like. They are to a mind, what breathing is to a physical body. Believing in them is where problems may arise.
In Buddhism we speak of IGNORANCE. A person is ignorant when (s)he mistakes a false thought to be true, or vice versa. A person doesn't need to think (rationally) to know the 'Truth'. Truth is not a mental construct. Unfortunately, most Westerners don't realize how distracting thoughts and belief can be to realizing truth.
Thoughts are thoughts...that's enough.
